I have a pitched shingle roof that joins to a flat rubber roof. It leaks, but mainly only in the late fall and early spring. It is a slow leak, it needs to rain for a week or so in order to start to see signs. How does one locate where it is leaking, I am not sure what to look for.

If you have had a roofer out to look and could not find the source of the water intrusion, this would be the perfect use for a thermal scan with an infrared camera, by a Certified Thermographer.
I would suspect the tie in,[where the to roofing types are "tied" or joined together], may have been installed incorrectly or there may a small hole in the rubber membrane. Does the rubber extend up under the shingles, [correct application] or on top of the shingles.[wrong]
We need to determine the term rubber. Does the roofing membrane look and feel like an innertube from a tire? If so it is EPDM,[rubber] and no asphalt should come in contact with the rubber membrane. There is a special neoprene product that is used for the asphalt contact area. The asphalt chemically reacts to the rubber and starts to deteriorate, causing the membrane to become wavy. If the roof membrane is a smooth asphalt, a modified bitumen product,[so-called for the elastic polymers that are in the product sometimes named "rubberoid"] can be in contact. This inferior and less expensive material is sometimes passed off as rubber by less than scrupulous contractors. Either material should extend up the sloped area 18" past the 1st course of shingles.

Yes we can inspect components of your home. A better idea may be to get estimates from three contractors on the remodeling to be done. This is a good idea for several reasons, the main one being they will be able to give you a solid estimate of the overall cost. This provides an opportunity for you to feel them out by asking questions in regards to insurance, time frame and availability. Always check with the references they give you and check with the Better Business Bureau.
If these are major renovations you may want to hire a home inspector to check on the contractor two or three times during the project.
Inspecting the entire home would be recommended, as there may be small defects that would be less expensive to repair now, before they cause major damage.
